Emma found out about Graham and Regina when she caught him sneaking out of the Mayor’s house late at night. Feeling betrayed, she stormed off, obviously hurt that the Sheriff had lied to her and that he had been sleeping with Regina of all people. It’s clear that Emma has or had some feelings for Graham, as his deceit hadn’t triggered her self-proclaimed “super power” about knowing when someone is lying to her.
